San Diego, USA to Tokyo is an approximately 14-hour flight. You can also do a combination of train and flight; or do a combination of bus and flight. The time zone changes from Pacific Standard Time to Japan Standard Time, which is usually a 17 hour difference. While traveling from San Diego, expect slightly colder days and about the same nights in Tokyo, ranging from highs of 72°F to lows of 60°F. Cap off your sightseeing on the 16th (Wed) early enough to go by car to Hakone-machi.

You can drive from Tokyo to Hakone-machi in 1.5 hours. Alternatively, you can take a train; or take a bus. While traveling from Tokyo, expect a bit cooler days and about the same nights in Hakone-machi, ranging from highs of 62°F to lows of 59°F. On the 17th (Thu), you'll travel to Kyoto.

Kick off your visit on the 17th (Thu): don't miss a visit to Nishiki Market, then look for gifts at Pokemon Center Kyoto, and then take a stroll through Gion. On the 18th (Fri), you'll have a packed day of sightseeing: steep yourself in history at Fushimi Inari-taisha Shrine, steep yourself in history at Kiyomizu-dera Temple, steep yourself in history at Ishibe Alley, stroll around Maruyama Park, then take in the pleasant sights at Philosopher's Walk, and finally contemplate in the serene atmosphere at Ginkaku-ji Temple.

Traveling by train from Hakone-machi to Kyoto takes 4 hours. Alternatively, you can drive; or do a combination of flight and train. When traveling from Hakone-machi in October, plan for a bit warmer days in Kyoto, with highs around 74°F, while nights are about the same with lows around 60°F. Finish your sightseeing early on the 20th (Sun) so you can take a train to Hatsukaichi.
